TRE and gene activity changes measured by PRO-seq / GRO-seq data.

This page presents the dynamic changes in transcriptional activity during 3T3-L1 adipocyte differentiation, based on GRO-seq (Global Run-On Sequencing) and PRO-seq (Precision Run-On Sequencing) data.

It provides results of differential analysis based on transcription regulatory element (TREs) identified from individual time points, as well as gene-level differential expression analysis. Users can choose the analysis mode according to their needs.

In the TRE-based analysis, users can specify a gene or a genomic region. For a gene query, a 1 Mb region centered on its transcription start site (TSS) will be displayed. All transcription regulatory elements (TREs) within the selected region that exhibit significant activity changes, along with their fold changes relative to the 0-hour time point, will be shown. An interactive genome browser is also provided, allowing users to explore all TREs in the region, including those without significant activity changes.

In the gene-based differential analysis, users can search by gene, genomic region, GO term, or KEGG pathway. For GO/KEGG queries, all genes associated with the selected term/pathway that show significant transcriptional changes, along with their fold changes relative to the 0-hour baseline, will be displayed. Users can adjust the FDR threshold to control the stringency of statistical significance.
